NTFS permissions "MESS"...

I am in the middle of trying to "clean up" permissions on our file servers from previous IT admins. There are folders in which individual users were "Owners" instead of "Administrators". Sub folders where the "Inherit from parent" had been unchecked which, as a result, has prohibited some users from accessing some files and folders above or below others within their on "Home drive" as well as other network shares. I know it didn't get "broken" overnight, but due to the vast amount of data we have on our network, I cringe at the thought of how to even go about finding all the permission errors.

Anyone have some suggestions of guidelines on how to start this and some best practices.

The network I am running is Windows 2008 servers with some 2008 R2 mixed in.
