Sysadmin Level of Access to NTFS Permissions, Best Practice

We had a ticket come in today about a user A who couldn't save a file. Turns out that even I, as a domain/local admin couldn't overwrite the file because I lacked permissions. User B saved the file directly to this location from their browser. This is the scenario that setup for the following situation.

While in my office making efforts to research what happened before fixing this issue, I made the comment that I can't believe I don't have access to this by default because of our Windows NTFS permissions structure.

I share my office with my boss. He's the IT Manager and I'm the sole Sysadmin. I also do helpdesk. I am responsible for the uptime and access to every system we have, both internal and client facing.

This leads to my bosses statement. He told me there are lots of cases in which I should not have access to confidential...
