File.exists time out causing false negatives

IBM x3650 M4 server with DS3500 with Raid 10.  Used as a Windows 2008 r2 file server.  890Gb of 1.6Tb used.

Windows 7 desktop runs a file.exists app against the file server hitting different designated folders.  If the files.exists app reports a positive result then the process continues, if it returns a negative result it logs an error.  On one folder in particular, we encounter many false negatives.  This folder is 8.9G which includes 25321 files and no folders.  This is not the largest folder or one that contains the most files.  Another folder which is 25G and contains 70800 files rarely reports a false positive.

The server is fully patched.  

Not sure where to start troubleshooting.

Any suggestions?
